Who'd win? Both are at the levels they were at while fighting Pain.
Both lost to Pain (Naruto was about to but Hinata saved him...kinda)
Naruto has perfect Sage Mode which is stronger than Jiraiya's imperfect Sage Mode.
Jiraiya has much more battle experience and his Sage Mode has the two toads on his shoulders that help with collaborations.
Who would come out on top?

Kurama wasn't able to gather energy for Naruto until the Fourth Shinobi World War. At the levels they were when the fought Pain, I think Jiraiya would win. Pain said the only reason he won was because Jiraiya didn't know about the Six Paths. Naruto, with information on that and time to prepare, still lost in a one-on-one engagement.

Yeah I feel like Jiraiya's knowledge of Sage Mode would counter balance Naruto's pefect Sage Mode. I'm sure his experience with using it and knowing what it is capable of will come in to play. I'll give it to the Jiraiya.

You can't pick a time when they fought the same villain because they did not fight that guy at the same time. Gotta pick a time when they both were at their prime, so basically when Jiriaya died for him and the end of the war for Naruto.
I'm not knocking Jiraiya's experience with using Sage Mode, but that experience still wouldn't help much unless he had a plot token that would specifically answer the amount of stupid a Tailed Beast Sage Mode.
(And as a side, what Pain was referring to was knowing that 1) Pain had multiple bodies and 2) the real Pain was somewhere else. Had Jiraiya knew fighting the Six Paths were pointless he would have went after Nagato and that is why he would have won. Naruto knew about the real body, but still went on to fight and destroy 5 out of the 6 paths before getting overwhelmed by the last one.)

jirayas sage mode was incomplete, so, naruto has superior strength,speed etc.
but if we include the frogs and nartos clones, than i give it to jiraya, afterall the frogs can increase his time limit, but narutos clones can extnd he sage mode at max to 15 min. ^_^

Also, Naruto's Prime is chapter 700 as an adult Hokage, not at the end of the war. But yeah Jiraiya would win this fight in the end.

Indeed it is and I completely missed that. I read it as just "They both fought Pain in Sage Mode".
My mistake.
In that case I would still edge it out to Naruto, once again by virtue of having the more complete form and thus wouldn't need to stay in form for long as he just has to get close enough to swing a punch or better yet, hit him with a Rasenshuriken.

Jiraiya would win for sure. During the time when they fought Pain. Yes Naruto’s perfect sage mode is stronger but remember he can’t keep that mode for long without the use of clones which is max 15 mins. But are we going to give Naruto prep time? Because that’s not fair. Jiraiya has Ma and Pa but he needs them to stay in Sage mode and those are technically his summons so he is fine. Also Ma and Pa who by the way are Sage masters of Sage mode and have literally every intel they need about the form. Plus Jiraiya has a high battle IQ, and is definitely more versatile than Naruto. Jiraiya wins for sure since Ma and Pa can continuously keep Jiraiya in Sage mode. Unless we are talking about Prime Naruto than that’s the only way I see Naruto win.
